You can edit any stage detail (change the details of stage 2 and 3, for example, so that you have effectively re-numbered those stages) but only until you start putting in scores. Then you are locked in. And I'm not sure about "pretty basic thing to have the software do" since I have never seen that option once you define stages and start entering scores. I score USPSA, IPSC, Steel Challenge, non-USPSA multigun, IDPA, and rarely, SASS & Sporting Clays. Once you name, number, or define your stages, you can often edit that information, but after the first competitor score is entered, you need to 'start over' if you want to move stages around.
